I have 4 Omnistat 2 thermostats connected to my OmnoPro II. When I push the scroll wheel on an Omnistat 2 to display the Main Menu, the only options I get are Setup and Run Time Graph. I don't have a Program option. I used to because I did program them all once. They are all set to "Energy Level: low". Does this have anything to do with it? If so, how do I get them out of this mode? If it's not that, any other ideas?

Go into Setup | Installation Settings | Program Settings and set it to SCHEDULE. This will allow you to program the schedule for the thermostat. When the thermostat is connected to an HAI controller, this setting is usually set to NONE so that the controller can handle the scheduled changes. When set to NONE you do not get the Program option.
