Is there a way to get chapters in my compressed movies?

Maybe I have to change to .mkv format? I think I read, that since .mkv is just a new container, I can just place the already created video and audio streams into the .mkv file, then add in my chapters? Any thoughts?

You are correct. Easy way is to remux your file into .mkv from the original DVD.
