    Every commercial data installation I have seen has a patch in the closet and a patch at the end equipment. You should be fine either way, patched or direct. If you want to save money, direct wired will be fine with RJ-45's crimped on the ends of the run.

    I made the suggestion with the Bondo and such solely because I was thinking along the lines of it being noticeable from outside and maybe not aesthetically pleasing. As mentioned, a normal recessed contact is acceptable for most of the doors out there.
