Can a homeseer use the speakers that the ELK are connected to, to pass audio through them? Or does it have to be connected directly itself.

Not without more equipment. The Elk protocol only allows you to speak fixed words and a limited number. There are custom slots that you can input sounds/words but they have to be input over the phone. You could come up with some scheme to switch the speakers with relays and use a small amp to power them, then connect it to your computer. Then use rules to switch the speakers over to the Elk when something needs to speak. If you only need fixed custom sounds then you could also use the Elk 124.

Most people go the other way and output the elk audio into a whole house speaker setup....
 
This is what I am trying to do, and please suggest the best way to go about it:

For experimentation purposes, and took over a room that has four speakers hooked up to an amp with a microphone.

I would like it that the elk can use those speakers for alarm/security purposes, but the homeseer or other HA system can also use the same speakers for announcing HA stuff (doorbell, weather, etc....)

The preferred way to do this would be for this to work while still having the microphone plugged into the amp. I have no problem putting in a particular amp if necessary.

Any suggestions?

If you are using HomeSeer then you can use one of the Elk plugins to interface the ELK to the HomeSeer server and then route all speech via HomeSeer. ie when a zone is tripped the plugin will see it and HomeSeer can speak.
 
Another option would be a simple audio mixer - with the microphone, homeseer's output, and an elk line level output all into the same mixer so you can adjust volume for each to match everything.
