What does it mean when I get a message in the event log 'Sensor X Auto Bypassed' ? - this happens when the system is armed.

Generally this is because the zone was not ready when the alarm armed.  For example, if you leave a window open upstairs and then arm the alarm away, after the exit timer expires if the window is still open then it auto-bypasses the window zone and arms the rest of the system.
 
If you turn off the auto bypass feature and try to arm the alarm, you will be unable to do so if a zone is not ready.
