How can I have the M1 setup to utilize motion sensors around the home but not "always use their inputs" for violated zones. Let me explain- I want to use a motion sensor for activity for lighting and temperature controls when the M1 1) is armed stay and 2) unarmed but not use them 3) when armed away for example.

The idea then is motion can switch on lights and room temp to occupied settings, but are then used for interior motion when armed away. What are proven motion sensors and how would the M1 be configured / rules to do this 1st type condition?

I am not clear on how the M1 and it's connection to Homeseer should be ruled to accomplish this? It seems that sometimes the devices are non-alarm and other times, zones that can be violated in arm away mode?

For most things, I am not sure it matters what the armed state is. For example, when my front door opens and it is dark, I turn on the entry chandelier for 5 minutes. This is triggered by a mag switch on the door that is a burglar zone. I don't care if the system is armed or not. I don't see a drawback for turning on the light if it is a break-in... maybe I made it easier for the burglar by providing light, but hopefully the light coming on scared him away.

I have a motion sensor in my garage that is a non-alarm zone and is basically only used for automation. I could write a rule that would trigger an alarm under certain circumstances with an appropriately long delay if I wanted to.

Can you provide more specific examples of what functions you want?
 
I haven't tried it, but i think if you set up rules (either in ELK or HS) to trigger when a zone is violated (i.e motion detected or door opened) then i would think it would do this regardless of the arming state of the alarm.

You are right it doesn't matter as I do this all the time either in the Elk Rules or Girder 5
 
On the M1, set up your motion sensors as burglar interior zones(under keypad menu 5 or in elkRP). When armed away, they are security sensors, when armed stay or unarmed they have no security function.

Then set up automation rules for when the zones are violated. Don't worry about the armed state. They will set off an alarm when armed away regardless of your rules. Your rules can do whatever you can dream up.

Pick motion sensors for burglary, i.e. pet immune if you need them, follow directions for installation to avoid false alarms, etc. If the sensor is just for occupancy anything can do, but to avoid false alarms go with dual tech if you can afford it.
