worries about window contacts

here is another one but I'm about 5 ft away from the window

Well, whatever works. I just have never seen a window that will still close and lock like that. Most of the time I would would expect the bottom of the window to touch, or come very close to the sill.

So, then looking from the outside, assuming the screen is not there, the window is at least off the bottom by the width of the magnet. That seems very strange!

Yeah! You are correct. But if you look at the window again, there is a rubber as thick as the magnet. The rubber is to either prevent water or cold air. It's a rubber insulation.
